I would suggest creating security groups at a site level.. Meaning you have 1 group that say is called user1 this group has no access to any sites, but holds the application access.. You then create a blank group with no application rights and only give this group rights to a site and say call it site1.. You would then give both groups to a user.. A user could have user1, site1 or user1, site1 and site2 or user1,site2..
